Here is a fairly efficient mushroom farm.  It is large at 47x55x34.  The size is due to the amount of underground redstone and the space needed to spawn mushrooms.

The following algorithms were taken into consideration:

Light level matters
Will spread if no more than 5 are within a 9x9x3 area (9x9 red, 7x7 brown).
Will spread faster if on the same level as the seed mushroom.

There is an inefficacy in one row of the mushroom plot due to the water being blocked.

Mobs will spawn in the growing plot; however there should not be a reason to enter the area.  The mobs cannot escape.   You can add lighting if you wish the mobs to stop spawning or add a couple of levels to the ceiling. 

Each plot has a lever that will allow for individual harvesting.  Pull the lever wait for the water to carry the mushrooms into the channel.  Go to the center of the room and press the collect button.  The blue wool will drop for a few seconds then come back up with the harvested mushrooms.

There is also a harvest all button.  Once pressed it will flood all six plots and it is timed to allow for the mushrooms to travel the distance and then the blue wool will automatically drop and rise to deliver the harvest.  There is no need to press the collect button is the harvest all button is utilized.

Question: Is the farm on the top just for show? or is there an efficient way to harvest there. (Sorry if this sounds stupid, i'm kind of new to farming)

Hello

Yeah, it’s more for show.  What is interesting is that amount of mushrooms on top is far more than what the farm is able to produce in any reasonable amount of time.  Mushroom farms are super inefficient just because how the mushrooms spawn.
