Here is an underground tree farm, built in creative mode.  It is 55x55x23. 

One harvest produced 77 wood, 43 saplings, and 3 apples.

It does not harvest automatically but it does have a collection system. 

Orientation of the farm does matter when you import it.  This is due to the drop elevator which uses pitons to “crush” the drop to raise it.  There is an N in glowstone on the top of the farm to help with importing.
 
You can change the tree type as you like, however you will more than likely have to change the location of the dirt and raise the ceiling.

What's the functional difference between collect and collect all?
Looks like they are the same but I havent ripped into the RS yet.

Collect would be used if you activate the lever outside of a single plot (flood that single plot).  Collect all, floods all of the plots, and then activates the drop elevator.

When I put this on Schematics2Blueprints, it replaced some "faulty" blocks with air. Can you confirm that this farm still works for 1.2.5?

Hello

I built this in 1.2.5 so it will work.  Just to make sure it was working, I download and imported it with MCEdit and had no issues.  I have never used Schematics2Blueprints, but I would guess that the issue is with that program.

Alright, thanks alot. ^^ I'll attempt building it, I just dont really get indicator torches, i'll figure it out though. lol
